unfortunately I can't find the option in the plugin to set categories and comments to noindex.
Perhaps I have overlooked something here?

Hello Taralushi,

in the administration area there is no option to set comments and categories to noindex. You have not overlooked anything. However, regarding comments, there is a hidden "switch" in the plugin.seometataginfo.php file.
